I'm wondering what exactly 2x storage hard drives entail. Is it the exact same thing as just buying two seperate hard drives? So there will just be two hard drives in the case with two seperate drive letters for each?

That sounds about right.

I actually prefer two smaller drives instead of a single large one.  It makes it easier to separate my files.

I guess I'm just confused as to why this is offered when it's the same as just getting two separate hard drives.

The have sets of 2 and 4.  I guess they are for people who need lots of storage and a RAID configuration.  Usually it is advisable( required? ) to have identical drives for RAID.
