For a rig like this which would be better, the Stage 2 cooling, or the Stage 3 with all the air fans. Im gonna be gaming the hell out of this thing, so should i go ahead and get the maximum fans, or does stage 2 do a good job of keeping things under control?

well that all depends, with the case you have chosen, its basically at stage 3 already in fans so you should stage 2.

if you want to OC your CPU and ram , which you should then go with CPU liquid cooling. But if you change that configuration then what cooling you should use changes.

but there is a better way to configure the system you have listed.

at the top of the page where you copied the text you have listed, there is a ticket number listed, if you give me that I can offer you some better suggestions.

HDD2 is for media/personal files.

each drive is independet, so if one breaks you don't lose data on the other drive.

if you got the budget I highly recommend you OC this system, with liquid cooling you could be around 3.4GHz to 3.8GHz

I agree with DST on that config... liquid cooling and OC would rock if your gonna be "gaming the hell out of this thing".
If you use a gaming headset, I'd recommend at least considering the Razer Baraccuda sound card.
