I currently have 2x 8800GTX video cards in my DS rig and I'm looking to upgrade to 2xGTX 295s. 
 
Here's the problem that I think I may run into.  I have the dual loop water cooling Frostbite in my rig, and from what I've seen, the GTX 295s have 2x the GPUs on them.  What would be the best route for upgrading my cards/cooling?

first off 2 x 295 is a mistake, lot of money and you will not see the performance gain, what are you at 1900 x 1200? if so all you need is 2 x 275 which is cheaper then 1 x 295 and out performs it also.

no matter what your gpu is, you just need to get one with the water block and put it in place of your current cards in the loop.

but what is your psu?

I've been working with flash for a while now so I thought his Sig was flash also , didn't realize its click-able cause its over a link

ya you are right he has a 1000w corsair so he is good in that department.
