When upgrading, do I have to do it through DS or can I install my own components myself? Would that void the warranty?

Unless you're removing the heat sink from the memory or the a GPU (brand dependent), to change them to water cooling, you should be fine. That's one of the benefits by going with a vendor like DS; they use commodity components and you can upgrade your system easily without messing with your existing stuff. Obviously they won't cover any upgrades you make yourself.

I'm getting a CPU watercooled system, what I'm asking is, can I say, in 2 years from now change out the GPU Or change out the MB. Would I have to buy the new parts from DS?

You can buy the parts anywhere and install them yourself. DS doesn't restrict upgrading.
